I don't know much about Unity/Ubuntu after 10.10 (I switched because I got sick of the horrible interface), but if Unity is like Ubuntu 10 (GNOME 2), then you can create an application launcher, where you can give it a title, description, a shell command to run, and an icon. You can set the launcher's shell command to something like wine /path/to/your/exe/notepad.exe or whatever. I used to do this with Minecraft and Java.

Hope this helps. Sorry I don't know much about Unity.
